Interferences & Limitations

This section should outline any factors that may affect the reliability, accuracy, or applicability of the procedure. Identifying interferences and limitations helps ensure that results are interpreted correctly and that the procedure is used within its validated scope.

This section may include:

  • Detection or Performance Limits: Define the boundaries of the procedure’s capability (e.g. sensitivity, specificity, minimum/maximum measurable values, or operational thresholds).

  • Interfering Factors: List any substances, conditions, or external influences that may compromise performance. Examples include contaminants, environmental conditions, equipment variability, or data quality issues.

  • Dependencies: Note any reliance on tools, equipment, software, reagents, or personnel expertise that could introduce limitations or compatibility concerns.

Interferences & Limitations

The pipeline is configured to produce sequence data that meets the minimum standards required for generating high‑quality assemblies, SNP calls, and other downstream analysis results. It has been deliberately designed to operate conservatively, reducing the risk of producing results from samples with insufficient coverage.

In addition to the QC metrics defined in this SOP, the pipeline generates a broader set of statistics as a by‑product of the software tools it employs. For example, FastQC produces a suite of quality metrics that, while potentially of interest, are not all relevant to the laboratory’s workflows.

To ensure ongoing relevance and accuracy, summary statistics are reviewed annually. This review determines whether any of the additional metrics provide useful insights that could enhance the quality of results generated by the pipeline.

Unlike laboratory or analytical SOPs, code review does not involve control samples, detection limits, or external proficiency testing. Quality assurance for code changes is already addressed through peer review, version control practices, and testing steps described elsewhere in this SOP. Therefore, no additional Quality Control & Verification measures are required.
